The operation procedure of EELS is more complicated than EDS operation. The basic procedure of EELS involves: i) Prepare a clean and thin TEM specimen; ii) Choose an energy dispersion; iii) Choose a collection angle; iv) Choose a convergence angle; v) Position the zero-loss peak at a low exposure time; vii) Acquire an EEL spectra or EFTEM image at a good exposure time.

The improvements of EELS/EFTEM software have made spectral analysis more simple and convenient, but the correct operation and data analysis, e.g. background subtraction, still depends on the skill of the operator and some basic understanding of the physics and chemistry involved.
